Moving from built-in affiliate program

I think I asked this long ago in a far away land - what is the best way to migrate from the built-in (bug ridden) affiliate program into Viking Coder's Affiliate Manager. The site has an active affiliate program but that d*mn bloat bug is killing the site. Need to get the user name and passwords intact. What other things do I need to consider?

Affiliate links. They'll need to change them. If you keep all the codes the same, then you can setup an HTACCESS file to rewrite them. But I recommend you enforce a deadline for which they need to make the change so you can rid of the rewriting asap.
