Can anyone suggest the proper or best way to add my Merchant home page url to the google sitemaps tool? I have my root web address on there, but think that I could accelerate the listing of my merchant pages with the inclusion? It give the error that the url points to a file instead of a site. Thanks for any help.

You could edit your .htaccess file and specify the DirectoryIndex to be your /Merchant2/merchant.mvc page. This way Google sitemap tool will see just the domain name as the site name, but when it hits the site, it will load your storefront as the default home page. And since this is done at the server level without any redirects, you don't have to worry about being dinged by Google for redirecting the home page URL to something else - as they simply wouldn't know any better that they are loading your storefront and not an index.html page.
