I need to be able to allow my customers, who have placed special orders with me. To be able to enter in the amount we agreed upon for a job. Is there away to do this. If I can send them through the shopping cart then they can take advantages of payment options.

How about this module: External Product Purchase (http://www.emporiumplus.com/merchant2/merchant.mvc?Screen=PROD&Store_Code=wcw&Product_Code=1AA00078)

Use Weilands external product module (www.emporiumplus.com) or set a product with a dollar amount of 1, and tell them to set the quantity to whatever is needed...or just bill them direct through paypal.

Do you actually need to collect funds when they go thru the cart or just have a payment option which allows you to collect data about the job you're doing for them?

I do a lot of custom orders, I need to be able to send a customer a bill via email for instance. Then they can go to my website and fill out the amount, Invoice, Weight, Etc. Then they can simply pay online using all of my payment options....

Well, honestly, if you only do one or two a day...using a simple product would be fine. More, than, yea, look at the External Product function or....if you have Viking's Prod and Other Pages Templates, you could create a special product (with template) change QTY. to AMOUNT and set the the price of the product to $1.00. (kind of a pain in the *ss if you ask me...but hey, its there).

just fyi, other page templates (http://www.jmhonline.net/miva-modules/page+templates) comes with an external product template.
